Hi! Is there a way to restrict payment methods between companies? Where users who only has access to one company can only use the payment method created for that company?

As mentioned above, the option to restrict visibility of ‘Payment method’ does not exist.
Here is an existing feature request related to this functionality. This is a request for user based Payment method access, you may vote and add your comment or can post a new feature request for Branch based Payment method restriction as well.

Do the two companies have separate bank accounts? If so, disconnect the restricted payment method from the Bank Account for the company that should not use it (Remove the payment method from Payment Methods tab of Cash Accounts screen).

Currently we cannot restrict the visibility of the payment methods by a specific user, however we can limit the access cash account if they are associated with a specific branch
