If we do publish with clean Up, will that leads to delete all the custom GI’s which are not in any custom packages.

This is not true. However, it IS true that if you add a GI or report definition to a Customization Package, republishing the package will OVERWRITE any changes made to the GI or report unless the definitions contained in the package are updated.

I would recommend NOT including GIs and reports in a Customization Package unless you are providing some kind of specific functionality across several instances. It’s very easy to lose work.

It will not do that, custom GI will not delete until you maintain a GI in a customization.
