Deposited payments are showing in Undeposited Payments reported.
Can some one help me how to resolve this?

Did you try processing the Recalculate Account Balances process for that account?
Are those payments the Batch Deposit check box selected? (Payment and application > Financial tab).
Maybe this can be a data issue.
It would be recommended to submit a support case for further investigation of this issue.

I recalcuates the customer balances and account balance as per the troubleshooting, and also I confirmed the payments information has deposited checkbox in the financial tab.
