We have acquired a new company. Is there a way to change a company setup from a company without branches to a company with branches?

Yes, you can always add Branches, but you can not take them away once you do.
Here is help documentation on that, but first, you must enable multisupport under System Management > Enable/ Disable Features (also, ensure that you are licensed for multibranch with Acumatica):
