Access rights for reports stored in customization projects

Could anyone provide insights on how Access Rights are managed for reports (or other items) stored in customization projects?

For example, after publishing a new version of a customization package to our production site, some users lost access to a report that was stored in the customization package. 
Do access rights for reports get stored in the customization and published with it? It almost seems like it, but at the same time, that doesn’t make sense because the roles from the original site where the report was built, could be different from those defined on the site where the customization is published.

I’m not sure this is a complete answer, but you can include Access Rights in a Customization Project. Are you sure there aren’t Access Rights defined in a package that would have overwritten existing ones?

@darylbowman  We don’t store access rights in the customization projects, so I don’t believe that’s the issue. Also, since access rights are stored separately, with those not being included in the package, it seems even more odd that they were affected by the publish.
