On the customer portal, you can not allow line notes like you can in Acumatica, however when the customer gets to the Checkout, there is a box that they can add notes to that will be added to the Sales Order in Acumatica.
Anything else would need to be customized.

Like the base Acumatica site, you can customize the Customer Portal site to do just about anything.
